I was wondering if we can integrate a Windows CA server with CompleteFTP, for automatic key creation. Would this be possible?

This would make it very easy to administer if it would.

Currently, no. 6.4 will support CSR generation, which you can use in Windows CA server to generate the certificate.

I was more thinking of users needing a keypair generated before they can use sftp. This would aslo be very useful, not having to manually create the keypairs and import them into completeFTP.

Agreed, it is on the to do list for CFTP to generate the keypairs for users.
