I have set up a Windows folder structure for use with CompleteFTP that I need some users to have limited access to.

I had hoped to use a couple of generic non-Windows user accounts, and Complete FTP's 'Folder Properties' > 'Access Non-Windows users' to control access to certain folders, but whatever restrictions I set here are being completely ignored when I apply and log in as the user.

Is this feature supposed to work for non-Windows users with Windows folders?

Yes, the permissions of non-Windows users should always be controlled by CompleteFTP's permission system.  Perhaps it's best if you open a new ticket in our helpdesk system and attach your diagnostics, which you can download in the Monitoring/Log files panel.
